You might be able to accomplish what you need to with the Posts 2 Posts plugin. It allows you to manage many-to-many relationships between types/taxonomies.

A post can have multiple taxonomies, but not multiple types. Is there any way your custom post type could be registered as a custom taxonomy instead? Or is it an already-existing type?
